If we're talking Steam, I'd say Doom64
For the mere reason that it's already ready to play in a good manner, a good "sourceport"
I haven't bought Heretic from Steam, but assuming that it works like Ultimate Doom or Doom 2 on Steam, it opens through a DOSBox and that it's just plain annoying, at least for me.

 

Edit: nonetheless, you should eventually play both. Both are really really good.

Heretic has more custom maps/mods and that means more replayability. I'd say Heretic.

well, doom 64 is way shorter than heretic s.o.t.s.r which specifically has 2 extra episodes from standard heretic. Also keep that in mind
