What are some doom wads/mods that have not aged well?

None.

All wads are a product of his time, if it was good before then is good now.

You could say that about any body of work. His question was which ones didn't stand the test of time.

To answer that, HR and HR2 imo have the most aged idea of what good combat is.

But here is a caveat:

Did they aim for "good combat", or did they aim for "challenging maps, no mercy given"?

Cause the first aspect could have felt rather dull even in the times of release. And the second aspect kinda holds even today...

I remember getting a WAD from a friend through email. It was a pretty fucked up wad and Terry traps galore. I never downloaded a file from email again

Aliens TC: an early movie-based TC from 1994, whose enemy sprites don't hold up today with anything you can find on Realm667's beastiary repository. And combine that with narrow corridors and dark hallway for an absolute horror PWAD.

As someone who just played and completed HR1 for the first time a couple of weeks ago, I think HR1 has aged even in the "challenging maps, no mercy given" department, since I didn't really find most of the maps all that challenging. I think there are maybe 7 or 8 really challenging maps in HR, around 7 or 8 more that are not hard, but just slogs (too many barons issue) and the rest of maps mostly being moderate difficulty amateurish 90s wads stuff.

Now getting back to some other maps that have not aged well, I am going to mention 90s stuff that had custom assets. I am thinking of wads with amateurish graphics replacements. Stuff like STRAIN and Hell to Pay. The custom assets (especially in latter) have aged horribly and these wads honestly would have aged better without these (and I say this as someone who loves custom assets and custom monsters/weapons). Though in H2P's case, the assets are audio/visual changes and no changes to their behaviour, so those can be safely removed from the wad. It's ridiculous how much better H2P feels when you remove the custom monster/weapon assets.

There was one PWAD I played called "TOON DOOM", it was a furry mod (of fucking course), and most of the sounds were just awful, and the spritework, oh god the sprite work... It's like this sprite I made for my mod:

REAPZ0.PNG.f0cfa140bc39ee58fec9b8029d84173c.PNG

Except downscaled to absolute oblivion with no interpolation whatsoever... Most (if not, ALL) of the custom sprites, textures and graphics in that shit-show were like that. Deselecting from the chainsaw replacement, resulted in you not being able to swap to any other weapon, resulting in me having to abuse the "take chainsaw" command and I abused the "map (map)" command because the level design was abhorrent...

There was also the goldeneye 64 TC which was FUCKING BRUTAL. Some of the levels in the goldeneye 64 TC had me fiddleshitting around the place with no idea where the fuck I'm supposed to go, the enemies were ALL hitscan (except for one and it's a guy with a fucking rocket launcher) and one of the levels straight up had me laughing like a bloody hyena on crack because of it's ending (I think it was one of the levels set on the antenna cradle)... Some exits (which were blatantly obvious I might add) were apparently marked as secrets (same with the start of some levels as well), the statue level had me abuse the IDBEHOLD cheat because:

A. The level was too bloody dark.

B. Hitscanners.

C. Fucking hitscanners.

And D. PLEASE REFER TO A, B, AND C.

The same level had me using IDCLIP to get out of one section which for the life of me I couldn't escape (which also ended the level) by the latter half of the TC, I abused IDKFA, resurrect, and I think IDDQD at some stage because I was so fucking sick of it's bullshit. Much like with TOON DOOM, I also abused the MAP command for similar reasons to TOON DOOM

Spritework suffers the same issue as TOON DOOM, but WAY worse (except for the weapon sprites, which were the best ones)... I'm just gunna say that now...

Awesome soundtrack though, but that's the only saving grace about the goldeneye 64 TC, outside of that, would not recommend that TC (or TOON DOOM too for that matter)
