Doomguy's bunny isn't actually real, it's just a rabbit head puppet that he uses for stress relief. He saw his massive Earth House on fire and had to play with the rabbit head to calm down.

 

It looks like a spike, but he just has really weird arms.

The weird ramifications of E4 retconning that rabbit to being "your pet rabbit daisy":

• You have a pet rabbit on Earth despite living longterm on Phobos.
• The demons somehow found out this rabbit is your rabbit.
• The demons located your rabbit.
• The demons specifically killed your rabbit and placed its corpse near where the exit from E3M8 would spit you out, just to be mean.
• The demons knew you would beat the spider mastermind and their main concern was how to mess with you afterwards.

I mean, if they heard the word got out that doomguy already beat the Cyberdemon they figured it wouldn’t be long before the mastermind gets its ass blasted, too. 
 

or I don’t fucking know, maybe it was all one big, unfortunate coincidence for doomguy that he would ultimately find his sweet lil bunny dead right where he escapes out of hell into earth.

I always thought it was an arm bursting out of the ground, crawling out of hell and killing a rabbit in the process for some reason.

The demons took Daisy and they transformed her into a mega rabbit demon that's going to appear in Doom III. She will be a boss at first, but then she joins in on the adventure using the newest and best AI companion technology Id software has to offer. Apparently she'll have a computer inside her chest, and she doesn't talk out loud but you can use that computer to talk to her, it's like this in-built chatbot. That's also where you can put the cheat codes in
