i think the green just means it's a stronger blast. i don't know if energy blasts have different color depending on the intensity of them, but given that the Arachnotron fires fewer bolts that do more damage on average than the plasma rifle, i imagine it's just a stronger gun. maybe the blasts are powered by demonic power or something, given it can fire infinitely without ever overheating the cannon or run out of ammo.

All colors are equally strong. It's just that some people like to color code their plasma according to what they are wearing, to put together the snazziest possible outfit. It's only logical. Plasma designers figured this out and sell multiple colors so you'll buy more than one.

Well, the BFG's ball has the same speed as the plasma's projectiles (hah! bet you didn't know that!) and is green. Of course, it's also a lot fucking huger to begin with.

I would say that they truly delinitely do. (but they don't when they're waering armor, of course)

An armorless arachnotron that shoots web that doesn't hurt you but makes you temporarily unable to move, how neat would that be for gameplay?

Well, there are also non-web-spinning spiders, like the many jumping spiders. Though TBQH, neither the mastermind nor the arachnotron look like they would be particularly agile without their mecha-platforms. They remind me more of the Kraang, or a mollusk.
