They're full of plans for world domination. Hi-tech equipment, like additional Revenant shoulder rocket launchers and spare hand cannon devices for Cyberdemons and Mancubi.

Probably full of random UAC equipment. The larger boxes full of machinery, the smaller ones full of bolts and wires. Let's be honest here, the truth is probably a lot more boring than you may think. They weren't exactly equipping the Phobos/Deimos base for an invasion, it was a complete accident that it happened. =S

Those crates were the results of the first experiments to use the substance, Impassable-linedefium to create stuff like crates and armor. It was a failure cause the crates were impossible to open. But that's when blocks made with this stuff were created.

Some of the crates are empty. Some of the crates contain black holes and hell portals in them which were left over products from other experiments that tried to learn about the substance and portals.

Some crates contain weapons and artifacts which were either useless or impractical like the Unholy Bible and the Evil Scepter and the BFG 2704 as well as the very first Lost Soul discovered.

Other crates are just regular impassable-linedefium blocks coated with Texturine, a less durable varnish that can change it's appearance to whatever based various factors.

And one crate contains the deadly armor made of impassable-linedefium which was impossible to move or jump over and had to be moved by building a crate around it and moving it by teleporting.

They say if you somehow manage to look into one, you'll see a new dimension aside from Hell, Heaven, Earth or Purgatory simply called The HOM dimension.

UAC works for Walmart, and the E2M2 site was planned to become one of their new superstores.
Also it has tunnel system deep underground, like the ones on earth. They were going to link them with gateways, but then the demons showed up.

Well, if we take practical science here, the Lost Soul might be destroyed already.
Being enclosed in a containment box might slowly extinguish the flame behind its skull. So it can be pronounced destroyed/dead/killed by a box.

All those crates are the physical embodiment of the Idgames Archives. Filled with floppy discs. One disc contains one set of wads. And one crate containing hundreds of floppy discs. That's why the level is called Containment Area!

It's the classic Doomguy's Skull. While in the box, the Skull can be thought of as both alive and dead. Only by opening the box do we see what is the case.

Also, I don't think it's possible to kill lost souls 'cause they're already dead. When you "kill them" in the game, you just destroy the skull they were possessing. They go back to pain elementals and wait to get spit out again.

This is why PEs can spawn endless lost souls and you never encountered one before Doom2

In vanilla Doom 2, Lost Souls would only be spawned by Pain Elementals upto 20 of them at a time. It was never endless.

That's because they only carry 20 skulls with lost souls inside them at a time. They need time to produce skulls inside them for the souls to inhabit first and then have the lost soul inhabit the skull before it is ready to be sent out into the world.

The PEs kick this process into over-drive when they see you 'cause they're afraid. But if they spawn 20 lost souls, they feel safe, and decides to stop spitting out more and instead focus on re-stocking their skull supply slowly and wait to see how you fare against the 20 souls it spat out.

here's a better question: where do they keep all these skulls?
...and how do they resupply themselves with skulls?

They have a specialized organ system for producing skulls.
As for where they keep those... I don't want to think about it.

PE's mouth might be a portal to the hell dimension where Lost Souls live. If other monsters live there too, they aren't small enough to pass through the portal.

so...how exactly do they produce bone so quickly? i wouldn't think that'd be possible

wouldn't that mean that doomguy could've just jumped down into a PE's mouth to get to hell the entire time?
