Without modifying the sprites, you probably can't fix it in Doom Builder's 3D preview mode, but the sprites won't look like that in the actual game if you either 1) play in a port with software renderer or 2) play in GZDoom with OpenGL renderer and go to "Options -> Display Options -> OpenGL options" and set "Adjust sprite clipping" to "smarter". They appear in the floor because they are literally offset into the floor to account for the perspective.
